Despite the fact that every QB plays in a "System" the Air Raid is different than what everyone is used to seeing.
Couple that with the fact that no QB in an Air Raid system had any level of success in the NFL until Goff last year, and you have the recipe for why he was overlooked.

Goff was viewed as a possible/likely bust at the time Mahomes was drafted. Goff’s rookie season in 2016 was very rough. So the fact he went #1 and played like crap right before Mahomes’ draft year caused even more skepticism for Mahomes.
