From the company's standpoint, the hosts are the bad guys however the company has created something that can think and feel for itself and doesn't like how it is being treated. If the commandos simply took out the hosts, there wouldn't be much of a show to put on.

I haven't been watching the show, I thought season one was interesting however like Game of Thrones, it just got repetitive to me and not worth the time. The whole idea of Bernard not knowing what he was and then killing someone he cared about (programmed to care about?) started my loss of interest. With all of the technology available, no one notices that Bernard isn't human?
